我查阅了好多资料，可以辨析出A,B,D的区别，但是apart from到底跟其他三个有什么本质上的区别呢？有的书上说是可以互换的，如何解释？

besides 表示“除了……还有”，即其后事物包含在内。
except for 是作为句子中的一个独立成分时使用。比如，你的问题的句子可以改为：Mary answered all the questions，except for the last one。
apart from 是“远离”的意思，一看意思就明白了。
