The “might not” one is the natural one, which you could use in most contexts. The other sentence might be used if you wanted to contradict someone, e.g.

"Hey, MrQ, I was just thinking...Maybe we should take the truck up to the warehouse."

"Up to the warehouse? What for?"

"Well, I just thought MrZ might have delivered those boxes of adverbs by now. I don't like to think of them, sitting out there in the rain..."

"Yeah, and MrZ might have not delivered those boxes of adverbs by now. Have you thought about that?"

"Well, no, I hadn't, as a matter of fact..."

"And if he hasn't delivered them, we'll be the ones sitting out in the rain! So quit worrying about those boxes of adverbs, and have another beer..."

"Okay, MrQ, anything you say..."
